You can easily clean out your glass pipe with some rubbing alcohol and some coarse-grained salt. Start by emptying the dirty water from the pipe and rinsing it out with hot water to flush out any loose particles inside of it.
Then, slowly pour rubbing alcohol through the top of the pipe to fill it to roughly the same level as the water line. Add in a couple of spoonfuls of coarse-grained salt such as raw sea salt, kosher salt, or Epsom salt. Cover the openings of the pipe with your hands and shake it vigorously to slosh the solution around inside of it. The alcohol will kill bacteria and sterilize it and the salt will act as an abrasive to remove the residue from the glass.
